When the war with Corypheus is over, they will want their control back, but the Rifters make an easy target as well. Many natives across Thedas already believe that Rifters are demons - how better to gain their hearts than rounding up the Rifters and 'protecting' from them as well? The Chantry wants its power back, and we are the easiest stepping stones to that for them.
